Noggin was started as a joint venture between the Children's Television Workshop (renamed Sesame Workshop in 2000) and Viacom's MTV Networks. When it launched in 1999, Noggin's programs were mainly aimed at pre-teens and teenagers. The channel was divided into three blocks: one for pre-teens and teens, a morning block for preschoolers, and a nighttime block for "retro" shows (mostly from Sesame Workshop's archives).

In April 2002, Noggin removed its retro block and extended the preschool and teen blocks to last for 12 hours a day. The preschool block aired from 6 a.m. to 6 p.m. daily. The teen block, now retitled The N (standing for Noggin), ran from 6 p.m. to 6 a.m. Most of the older-skewing shows that made up Noggin's original lineup (like A Walk in Your Shoes, Sponk! and Big Kids) only aired during The N from then onwards.

In late 2002, Sesame Workshop sold its 50% stake in Noggin to Viacom/MTV Networks, but it continued a co-production agreement where the Workshop would produce new content for the network. This included shows for both the daytime preschool block (like The Upside Down Show) and The N block (like Out There). Other original shows that were created for Noggin included Oobi and Jack's Big Music Show.

For most TV providers, The N was spun off into its own short-lived channel on December 31, 2007 (although Dish Network continued to show The N as part of Noggin until 2009). With both brands under the control of Viacom and no longer collaborating with Sesame Workshop, Nickelodeon imported many of its own better-known series onto both channels. These imports were promoted as their own "blocks" ("Nick Jr. on Noggin" and "TEENick on The N"). On February 24, 2009, Nickelodeon announced that both Noggin and The N would be replaced by Nick Jr. and TeenNick, respectively, on September 28, 2009. Both channels took their names from, and primarily showed reruns from, former blocks on the main Nickelodeon channel.

On March 5, 2015, Viacom announced that it would relaunch the Noggin brand as a mobile streaming app. The original Noggin "head" logo was brought back, along with the branding from its later years, most notably the animated hosts Moose and Zee. The app hosted full episodes of former Noggin shows, as well as some exclusive series and currently-running Nickelodeon series. In 2019, the app was rebranded. Mirroring the original channel's demise, the older shows were removed, the Noggin branding and hosts were replaced by characters from currently-running Nickelodeon shows, and the Noggin "head" logo was replaced by a sleek lowercase wordmark.
